I have a narrow window to start my JMT hike at the end of July. If I can't score an advance permit for a trailhead in Yosemite, would a Hoover Wilderness permit (entry at Virginia Lakes trailhead) would be valid for the JMT?

Do I need an exit trailhead in the Hoover Wilderness or can I exit at Whitney Portal?

For Whitney Portal specifically you need an exit stamp. For any other trailhead exit e.g. Onion Valley, Cottonwood Lakes or whatever, regardless of whether they are in Hoover or not you don't.
