Snow Peak is significantly cheaper than Jetboil:
Snow Peak – small (110 g) – $2.95
Jetboil – small (100 g) – $4.00
Disregarding marketing claims — what differences aside from price have users actually experienced?

Used them both, on a SP and Jetboil; no obvious difference in performance. I buy the cheapest canisters I can find.
Snowpeak claimed that use of non SP fuel voided my warrantee, but when my valve started creeping open they did take the stove for a replacement. I tried SP fuel on the replacement and it too creeped open. So, any fuel with any stove from now on..
Jetboil claims that using other fuel canisters result in flairups when the canisters are new. I can attest to some flairing which is ameliorated by simply not opening the jetboil valve as much as one might with a JB canister. I still got the same performance from each at all altitudes and they both last about as long. So, for my money I go with the cheapest price.
I too use any fuel with any stove, usually SP, but if I remember right the JB cannister is slightlywider, so if you are trying to use the little plastic stand they sell, I remeber it did make a difference (ie, the SP didn't fit on the stand).
