I just tested out my UL cooking system for the first time to make some easy mac, and it worked pretty well. The one problem I saw was that the flames from my alcohol stove (double-walled with jets around the outside) were very high. Some even got up to about 3/4 of the way up muy mug that I was boiling water in. Now if I'm not mistaken, all the heat that is not hitting the bottom of my mug is essentially being wasted. Is there anyway to regulate the height of my flame safely/effectively?

You can swap out alcohol burners to match your cook pot, or you can swap out cook pots to match the burner. Take your pick.

In general, you want nearly all of the flame hitting on the cook pot bottom. You can't regulate the flame height too many ways. You can dink around with the fuel mix to slow it down. You can dink around with the airflow, and that means the bottom flow into the flame and also the hot airflow around the pot and upward. Dinking around with these may change the fuel efficiency and boil time.

We put a lid on the cook pot to help efficiency. Sometimes we put aluminum foil loosely over the top of the whole thing to retain some heat and not foul up the airflow completely. Of course, that keeps the top of the pot hotter so that you can burn your fingers more efficiently.
