Dan,
I have the same version (SL2 + inner) and i've resigned myself to the fact that in order to get a halfway decent pitch, and not get lost inside the mess of the inner and fly, the inner must go up first, then the fly.
It has been a very long time, but I seem to remember I always set up the shelter first and then attached the inner.
After a while I just left the inner attached and packed everything as one.
I did have some minor complications doing it this way, but it saved time.
