Can you mix water that is being purified with water that is clean. Say you have a 1 liter bottle and you fill it and add the drops. Can you go ahead and pour this directly, immediately into a camelbak that already has 1 liter of clean water, therefore emptying your one liter bottle so you can also fill it? or do you have to wait till the water is purified before you can put it in the clean water.

Mixing dirty water with clean water effectively means treating both as dirty. I would just drink/use up on the clean water as much as practicable — then pour dirty water in and treat like it's all dirty.
OTOH, if you've got enough spare bottles around to treat what you need, then you don't have to contaminate your Camelbak water…
You definitely need to wait for the water to be treated. Chemical water treatment relies on the right concentration of chemicals, for a specified period of time, to kill the little nasties in the water. When you add your chemicals to the water you are treating, you're trying to make the water unliveable for them, so that they die before you drink them. If you immediately turn around and add that water to a larger source of fresh water (ie: your camelbak) without waiting, then suddenly the water is not quite as unliveable for the little nasties, and many of them are likely to survive.
Unfortunately the chemicals in the water treatment don't know how to zoom in on the little nasties, which is why you have to treat the water.
