What time of year are you going? When I fished Slough a few years ago in late July, tan caddis was the best. B/C Dropper Hopper aka Sparkle hoppers have also served me very well in MT and WY.

If you're entering the Park from Gardiner, your best bet is Richard Parks [Parks' Fly Shop, I think] in that town. If you're going in through West Yellowstone, Craig Matthews at Blue Ribbon Flies.
Flies depend on where you plan to fish and when you'll be there. The hopper season is about to begin; when it does that's the dry of choice on every river but the Madison. Caddis is effective also. On the Madison you'll probably have to go subsurface. Check with the fly shops.

Richard nailed it. Both of those shops have a golden reputation in the fly fishing world–second to none.
Also consider Yellowstone Anglers (in Livingston, I believe) if you're looking for something closer to Bozeman. But Blue Ribbon and Parks are your best bet for what's happening in the park itself.
I recommend Rivers Edge in Bozeman and Dan Bailey's in Livingston if you are passing through either of those towns.
